Knowing Athens artists, the envoy just fanned the flames big time. The city’s world famous for its protest graffiti and is absolutely covered in it. It’s part of the charm.

Let me give you some perspective here.
First of all I wanna say I agree with the guy.
He’s trying to run for leader of Greece’s PASOK party, projected to be second in polls right now.
He is however not in the party currently running the government, which has been elected with the widest victory in recent decades. The ruling party stands firm on the side of Israel and will beg forgiveness for the mayor’s statement, strongly condemning it.
The people, however, are with Gaza.
So the Greek government is mostly pro-Israel, despite this guy making strong statements and his party backing him up, it’s mostly to posture against the current ruling party to gain in polls and for the mayor to gain more support in his bid to become the second party’s leader.
To be clear, it’s the majority party that’s pro-Israel, while the PASOK party (Haris Doukas, the guy in the picture’s party) is highly critical of Israel. So, this aligns with the stance of his party, in spite of the Greek government’s stance. The way you worded it makes it sound like he’s just trying to score points, but he and his party are genuinely pro-Palestine.
I do believe that PASOK’s tone would be different if they were currently the ruling party, because they’d have more to lose, and that ND, the current ruling party, would be more critical of Israel to gain points. However, this guy seems genuine enough from what I read, and by that I mean ND aligned media scolded him heavily for what he said, so he must be doing something right to piss them off.

Think it matters to the Israelis? Any criticism is antisemitic by their definition.

I’m not going to justify swastikas and “heil hitlers” just because it is critical of Israel.
What did the graffiti say?
Plenty of grafity all over Greece I’ve seen lately with phrases like “all IDF soldiers are murderers” and “Zionists not welcome” and “Israel is a terrorist state” etc. I and basically all Greeks agree with those. I suspect the butthurt reaction from the Israeli envoy will only increase sales of spray paint in Athens
Given the source of the complaint, by default that claim about that graffiti deserves the same presumption and level of concern as would one which a member of the Nazi Party claimed to be against the Arian Race - one should assume it’s self-serving propagandist bullshit from a Genocidal Racial Supremacist until proven otherwise.
I recently traveled to Greece and did see some anti-zionist, not antisemitic, graffiti.
There was also a lot of fascist and Nazi related graffiti.
